haven't read all of your thread but is this a 6spd conversion in a 5spd car??
have you used any 6spd parts other than the box i.e. clutch, pipework, slave cylinder??
youi "can" have issues mixing and matching clutch forks, etc.........

Yes, 6sp in 5sp car. I have used:
UK 6sp box
5sp flywheel and starter
new 5sp clutch
6sp clutch fork
5sp slave cylinder
5sp master and pipwork
I do have the 6sp slave cylinder so maybe I should swap that in while I am planning to replace the fluid anyway?

forget what i said about the "damper" then as its in the 6spd pipe work (suare'ish box bolted to the side of the slave
personally i would use the 6spd slave (just bolt the 5spd pipework to it) bleed through
check the pedal height (it should have approx 10mm of free play before anything engages)
make sure you have the tensioning spring fitted from the top of the fork also

Thanks for the tips and pointers Alyn 
Fitted the 6sp slave this morning, and yes it has a box(damper?) inline attached to the side of the cylinder - Left this on. Drained all the fluid and put in fresh. The bite point is exactly the same as with the 5sp slave and no difference to the symptoms. I also have the tensioning spring fitted to the fork.
I then progressed to looking at the pedal adjustment. I wanted to maximise the clutch disengagement. So I raised the pedal up to maximise the total pedal travel and spun the master rod out til there was no free play remaining. This indeed brought the bite point up higher but no difference to the 6th gear notchiness. I guess that rules the clutch out?
Had to go out for the rest of the day at this point. So tomorrow morning I will adjust the pedal back to where it was, dialing the free play back in, and I also need to fix the exhaust blow.
I think I really need to compare to other 6sp boxes. Maybe time to go find one or two local to test drive. Lee, I will drop you my number in case you are around tomorrow, any other local members familiar with this box please let me know - MrFletch?

if you need a direct comparison i maybe able to get the guy that bought mine to meet up with you at some point as he lives in littleport ,from memory all gears seemed the same in mine ,precise until (trackday hot )then it got a bit looser, never hard to select though even when cold .

The feed pipe to the damper is a banjo (as is the 5sp slave) where the 6sp slave is compression pipe end flare. Are these interchangeable?
